Worldpress: Help Needed in an Unintelligible Situation

I am setting up an e-commerce (dropshipping website) and I have two sites on the paid theme I purchased. Each product I add is appearing on both sites. When I view the site, the homepage looks messy with sliders and menu that are not properly set, but everything I input is saved. However, when I view the store, everything is organized with a nice layout. My question is, when registering my site on Google, can I save the part that displays the store and leave out the part that displays the other site? Is this possible? I would appreciate it if knowledgeable friends could help me with this.
